Once united in harmony, the lands of Eden and Belkhyde were torn apart by a great catastrophe. Eden, a land of Mana and alchemists, distanced itself from Belkhyde, fearing that contact with the humans and monsters there would lead to their destruction. This uneasy peace was shattered when Chaos resorted to the legendary power of alchemy to save his sister. Now, two orphans, Felt and Viese, must work together to save Eden from crumbling, with Felt transporting to Belkhyde with the power of his azoth to stop Chaos' mad quest, while Viese struggles to protect Eden from further destruction.
The story events set the stage for the player's mission: to save Eden from destruction. In the beginning of the game, Viese is the only alchemist who can create valuable Mana items, requiring the player to switch between Felt and Viese to synthesize the necessary items. Travel between destinations is conducted on a simple map, with the player able to easily point and click their desired destination.
The game's battle system has been improved from the cost turn battle system of Atelier Iris 1, with Atelier Iris 2 adopting a whole new active time battle system. Players must fight their way through various enemies and challenges to save Eden from destruction.
The world of Iris is powered by spirits called Mana, which come in various forms such as wood, flower, and lightning. Characters can work with these Mana spirits to create items and special spells to aid them in their quest.
